Newer versions of Ubuntu come with libffi.so.6, not 5, so I guess you need to compile php-gtk again...

do I need to make any preparations or just run ./configure make install again?

Running a "make clean" before "./configure" should be enough, though some clean targets may be badly written... So if "make clean" is not enough and you find any troubles, you could download a clean source from svn again to avoid more hassle.
